Here's how I did mine, but keep in mind that I don't have integration with the HU buttons, I still have to use the ipod controls on my non-monsoon double din radio.
1) get your hands on a cd changer adapter to allow line in (RCA's) There are tons of choices, the PIE adapter for the hatch cd changer harness is the one I have, there's also the blitzsafe one either for in the hatch/trunk or directly behind the HU where the cd changer harness connects. There are lots of others that people are using but I'll just name these two.
2) You'll need to run RCA's from the hatch/trunk to the front of the car, I personally tried a small adapter with a mini jack to RCA connection and ran a long mini-jack cable accross the hatch floor, down the passenger door sill to the glove compartment. I tried RCA cables and found that this was much slimmer and did not result in a weaker signal.
3) There are several options to hold the ipod near the drivers seat, I originally had a panavise mount, which meant that I would open the glove compartment, pull my mini jack cable out and plug it into the headphone input on the ipod. I got sick of the disconnecting and reconnecting all the time so I had a dock mount made for me. This has completely hidden wires and the dock charges and connects the ipod to the PIE adapter.
4) Some people have ground noise in their systems, I bought a ground loop isolator from Radio Shack and have it plugged in line between my PIE adapter and my RCA-Mini jack adapter.
5) When using a dock connector there are once again lots of options to connect it to the cars power and audio, to name a few there are Monster brand adapters, Belkin, and the Sik Imp which is the one I'm using. I have mine hardwired where the cigarette lighter wiring is in the dash console.
6) If you have an aftermarket HU, many offer line-in, either through an inexpensive adapter or built right into the headunit. Alpine has a nice system coming out one of these days that has me very interested, it will display the artist, track info as well as allow the control of the ipod directly through the HU.
7) Switch your HU to to CD changer and enjoy your handiwork, no more cd's all over the car.
