You probably have a crack in one of the vacuum lines. Sometimes you can't see it because it is under the braided fabric if you still have original vac lines

Yes they do, check your vacuum lines , to do that you have to take out the kneebar and the centre console
I currently have the same problem, theres a little canister thingy with a vacuum line attached to it you should find it above your pedals on the left side of the heater box, if not that check vacuum line by your heater fan.
 
take out your centre console and make sure that all the cogs on the heater control unit are intact.... the cogs are found on the bottom of the dash, obscured by the console, youll have to pretty much lie down to see whats going on (and theres no comfortable position! lol)

i found a black vacume line that's disconected. it was going towards the firewall, i was wondering if could be going to the little vacuum canister that was attached to the battery tray but on the other side of the bay, (under the intake)

That is the line that goes to my heater controls once on the other side of the dash. I had to replace it because it fell apart when I touched it.
I still have a vac leak in one of the vac servos, so not all vent positions work, but that is for later. not taking the dash back out again, YET.

its called a Vacuum reservoir and i think you have 2 of them. so i think you can plug that line up and you heaters should start working again. they my only work when your car is running tho.

cars with ac use vaccum to operate the heater box mechanisms, non ac cars use good old fashioned reliable cables.

So you changed to a non-ac heater box correct? Or did you keep the ac heater box...
 
Only two functions work on mine. The floor setting and the defrost.
Also when I switch between all of the functions I get "creaking" sounds for a few seconds while they try to switch over.
Where is this check valve?

im gonna try and do a MKIII dash swap so i wanna get this fixed as im gonna keep the MKII heat box
