Where is cylinder #1 on 2.0T BPY ? Battery side ?

From page 15 view here appears it is battery side for cylinder #1 ==> http://www.mk5gli.com/downloads/2.0t.pdf

On page 15 of the manual you posted, the only thing that can be seen is the intake manifold drawing.I don't know where you got the cylinder numbering from.

That aside, cylinders are numbered from left to right, with cyl.1 being on the side of the timing belt/cover.

Just below intake pic is the exhaust manifold pic on page 15. It describes cylinder #1 at right side considering the exhaust faces the engine firewall.

What you see on page 15 is the INTAKE manifold...

And once again cylinder 1 is the first from the left when standing in front of the car.
