much more difficult. 24v's have electronic valve timing, similar to VTEC. To get it to work, it takes a lot of know-how.
Consider this also. The aftermarket for performance parts for 24v's is TINY! Not only that, but parts are much more expensive.
I would opt for the 12v just because so much research has been put into it and the aftermarket possibilities are endless.

i have no clue, i actually have an intense dislike for VR6's.
Honestly, i wouldn't even swap in a VR. I would just sell your car and buy a mk3 with a VR already in it. The older they get, the cheaper they become. http://****************.com/smile/emthup.gif
