I'd use the Rabbit tranny if I were you, the GTI tranny you've got will fit but, VW switched from 90mm flanges to 100mm in 84 so it easiest to use an older tranny. Also, the GTI tranny is a close ratio tranny great with a high revving engine like the 16v but not with a diesel. BTW, you're going to have to swap the gear shift linkages as well.

Most fo the deisels I've seen run FF or FN trannys, 3.89 final and 0.76 or 0.71 5th gears.

ya you can run a gas tranny but anything other than a FF or FN will suck to drive on anything other than a city street...
