Okay I'm using H&R Cup kit now on my 98GTIVR6, and I just got 18x8 et35 wheels with 225-40-18 tires .
Now, should I use stock alignment settings?? I mean, does size of wheels&tires matter when it comes to alignments??
If it does matter, what settings should I be using?

I don't believe it matters as much with what wheel size you are running, but matters more with your particular driving habits. If you tend to drive thru the twisties at a high rate of speed, you might want a slight increase in negative camber compared to the stock specs.
If you want more stability and less torque-steer, then I recommend slight toe-in (ie. 1/16" toe-in). If you auto-cross often, then I would recommend some toe-out instead.
I'm running 17x7.5 205/40/17" wheels and I am set at -1.5 degree camber and 1/16" toe-in. I do not rub at all when nobody else is in the car. If I have someone in the rear, then I rub a little bit because of the added weight.
You are running an aggressive wheel/tire combo and I'm not sure if you will run into rubbing problems with your H&R cup kit.
