For me, it happens on the first stop sign/light after a cold start. I'm guessing the brakes are cold in my case, it quickly goes away.

Yeah I can't imagine you've destroyed the brakes on a 2003 but stranger things have happened. Did you ask the dealer? I vote for the cold brakes deal.
