well there is a special tool for aligning the shifter, but it can be done without the tool. It's best to have two people for this. You loosen the nut and bolt holding the long shifter rod to the linkage under the car. It runs parallel to the front part of the exhaust. Make sure the rod can move freely. Then set the tranny into neutral by hand in the engine bay. Go into the car and put the shifter where the neutral position would be. Tighten up the bolt and see if you can get all the gears. It may require a little bit of fiddling to get them all. Hope that helps...

Put the trans in neutral, loosen the nut and bolt on the clamp, remove the shift knob and boot, install the shift alignment tool, tighten the nut and bolt on the clamp, remove tool, install shift boot and knob. Test shift and drive.
If you don't have the tool, you'll need 2 people and a cassette tape, or you can do it by yourself if you are very careful not to move the shift rod and have lots of patience. Put the trans in neutral, loosen the nut and bolt on the clamp, remove the shift knob and boot, position the shifter straight up and down, position the thick end of cassette between the left side of the shifter and the reverse lockout on the left side of the shift box, tighten the nut and bolt on the clamp, try shifting into all gears, repeat as necessary until you get it right.
Some people do it differently. Personally, I trid the cassette trick once, thought it was a pain, spent $12 for the tool, and never had to worry about it getting it right again.
Good Luck
