If the headunit is wired properly, then clearing codes should have no effect on its operation. I clear codes and do VAG-COM stuff on my Jetta all the time and never has it caused a problem with my Alpine headunit. I guess it might be possible to mess with the headunit somehow if the K-line of the car's diagnostic system was accidentally connected to a power wire on the headunit. Usually this causes problems with the scanner though and not the other way around. It's a VW though, so anything is possible.
