yes leaving the cover flat will help prevent creases to occur. That is why we recommend customers to put their top up at night or when storing the car. The stress on the material, plus temperature changes can cause permanent creases in the top, and if the top is dirty, permanent dirt marks. The same goes with just about anything, including your boot cover. You can try the dealership for a new boot cover, however it might be cheaper to find an aftermarket one, maybe even cheaper to have an upholstery shop make you a new one.

I actually have one that I would like to sell. I sold my Beetle convertible awhile ago and just found my convertible top cover. It is tan and still in the original plastic bag. What was the color of your fabric cloth top? My car's top is the cream color. I suppose tan is the matching color, but the Volkswagen dealer described the boot cover for my car as "cream-beige".
