I had a MkIII Jetta GLX VR6 and it had the factory Bose system which consists of a bose amp which was mounted under the rear deck. I added and a sub and amp off of the factrory amp just by using 3M T-taps off the rear channel (which is pretty easy to figure out just by looking at what color the wires are) and I used a line level converter until I bought an aftermarket headunit.
I hope I was able to help you out. Personally I would stay away from Circuit City if I were you. Sometimes I think those guys just make up stuff to make it sound like they know what they're talking about. I there is an amp behind your headunit it must be really small. I amp from my Jetta was about 8"X6". So check and see if your speaker grills say Bose on them if they do you know what to do.
Oh yeah, not all VR6 models had the factory Bose system. I think it might have been an upgrade like the monsoon is today.
