If Ihave my dealer order me a VW from factory can I get a color not offered on the car, Such as a Rave Green JEtta or Lagoon Blue GTI? Also I assume I can order whatever options I want? Thanks

I doubt very much that you'll get a color not now offered. As far as options, the general rule used to be that if you wait long enough you will get the exact car you want. In my case 2+ years ago, I waited 7 weeks and then "my" car came in with un-ordered leather seats. I called VW and was told that if I waited long enough I would get what I ordered. I took the leather.

You can't place a true factory order with VW. What happens is that the dealer puts in a request and if VW happens to have made one in that config, your dealer MAY get it. It seems to take ~3mos.

That's not quite correct. I ordered my car with the desired options and 3 loooong months later, it came in....with all the options I wanted. I also called my dealer every two weeks or so and got updates the car's assembly progress.
So plan on waiting approximately 3 mos. for your car to come in if you order.....
