Should really a car (diesel or not) with greater torque, but the some horsepower and weight, be faster than one with less torque?
It makes sense, but shouldn't also other factors, like the drivetrain gearbox, ratios, etc... influence this?

In fact, these make a huge difference. Diesels produce a great deal of torque, but do so over a relatively narrow RPM range (a span of about 3000 RPM in the TDI), hence you need taller gears to allow the car to operate at a variety of speeds and still stay in the power band.
Gas engines produce useful torque over ranges approaching 5000 RPM (or more), and hence can take advantage of shorter gearing. Even though they produce less torque at the crank, they can deliver higher average torque to the wheels because of gearing.
