Yes. The way you remove swirls and scratches is by cutting the clear coat to level the surface. This is why it's important to use a experienced and quality detailer, they respect your clear and go with the least aggressive method while someone with less understanding will just tear into it with their preferred approach. They should take measurements of the paint before and after.

The best follow up process would be to either add pof or ceramic coating to add long term protection where they take the damage and preserve the remainder of the vehicle clear. Most vehicles will tolerate three heavy corrections before the clear is thinned to a point of failure.v

Will taking your car to the detailing shop to get the scratches removed cause your clear coat layer to become thin?
Take it to a qualified detailer that uses a paint thickness gauge. Very unlikely the dealer is going to cause harm but I personally wouldn't do it. Really can't say much on the matter without seeing the scratches you're talking about.
