Tranny with short shifter in for service?

For the past month my transmission has been grinding into second gear. So today was one of those days that it does it alot, and I had planed to bring it in and have it replaced. But I have the DieselGeek ss. So since I allready sent the parts back in for the core charge I don't have the stock shifter.
Plus when I was coming home I tried to put the car in first and I am LOCKED OUT of first
gear.
What should I do??? I just called my local dealer and they said to bring it in right away, they have a rental car waiting for me as I post this.
Will they not give me a new tranny because of my ss???

it depends on how mod friendly the dealership is actually. i wouldnt worry about it too bad, since 2nd gear grind is a common problem with these cars, and they know it.
