CIS/CIS-E are mechanical injection, descended from K-Jetronic. The injectors are open, the fuel dist has a little control of air/fuel mix, but not of the injectors themselves.
Digifant are electronic/rail injection, descended from L-Jet. The injectors are directly controlled at each cylinder, giving more precise metering and mixing.

So, CIS is simpler and thus usually reliable, while Digifant can be more efficient, or more powerful, and maybe a bit of both.

I recommend picking up a copy of the Bosch fuel injection and managment system book. I just got it in the mail about a week ago and from what I have read so far it had lots of good info. It even covers Digifant I and II to some degree even though those weren't completly Bosch systems. The book claims that the Digifant II is similar in many ways to Motronic managment. It also lists some of the differences between the two.

digifant started on the 1988 model year, I had an 88 that was made in november of 87. The only hint of 1987 the car had was the guage cluster in the dash (had the o2 light)
I can't say anything about the power potential of digifant b/c I have no experience there. But troubleshooting a digifant II is almost like throwing darts blindfolded.
CIS based FI is much simpler and easier to modify in your backyard. The only chip available for digi II is the AMS chip which costs $200, and I've heard that the digifant brain doesn't like to learn its new programming, so it will slowly over time migrate towards it's stock programming. Most shops aren't experts in digifant, most probably know cis based systems. VW/Audi/Porsche/Saab/Volvo and more (BMW, MB?) used CIS. Digifant was used for 5 years, in which vw switched to OBD diagnosable FI (CIS-e/Motronic and Digifant I were also OBD diagnosable).

I have a digifant and would disagree with a few of those statements. If you make a effort to eductate yourself there is no reason why diagnosing a digifant should be like "throwing darts blindfolded" Learn about the system and it is not hard to diagnois. I kind of get the idea around here that some of the vortexers wouldn't do well at all with a new cars engine managment. They are all complex now nothing is mechanical anymore. You actually must try to learn the quirks of each system. As for the chip statement. Well I have a AMS chip and I love it. Car pulls harder and throttle response is improved. As for the chip going back to the way it was before it was programmed I have no idea but my chip is on its second owner and it still seems to work great. And $200 for a chip is a hell of a deal. Have you looked at the prices for any other chips? I mean you can spend twice that easily for a new 1.8T chip. And the part about no OBD is true and it would be nice but I have looked at what the Digifant I codes tell you and it is very very little. Nothing that you can't test with a multimeter and about an hour. Not much info to be had there. I am not saying that the Digifant is the best system but it is not as bad as people make it out to be. Do a little research and actually learn something about what you are fixing. It is not magic.

88 Jetta: BMWs are Motronic
I can't hardly tell the difference between my Jetta's Digi I and my BMW's Motronic at least by looking under the hood. I think only the computer side of it is different. Well I guess the obvious difference is that the bimmer has a freakin' AIR FLOW METER
